Hello, I am interested in interfacing an IR camera with matlab. Specifically my end goal is to acquire a three-dimensional matrix such that each element value is the temperature, the 1st/2nd dimensions are x/y, and the third dimension is time(step).
What is the best way go about acquiring this?

i do it daily, what is the output of your camera? cameralink, gige or something else? first you need an output that matches with the image acquisition toolbox, if it is usb there might be work around so that you do not need the toolbox.

Unless there is an adapter already built for your camera that is supplied with the Image Acquisition Toolbox (which I doubt), you'll probably have to write it yourself or else just save the video or time lapse sequence via the manufacturer's program and read it into MATLAB that way. But you'll have to have a reader for it if you're going to get temperatures out instead of gray levels because the format may be proprietary.
