We are attempting to automate the installation of MCR 2012a in silent mode. However when we provide the "-mode silent" for the setup, the setup simply exits and does not install the MCR. If we provide the flag "-mode automated" - the installer runs but shows the installer screens and waits for specfiic info - like license acceptance. Since we need to install with "-mode silent" - and it does not seem to function as expected - how do I go about determining the the issue???

Apparently I retrieved some incorrect information on silent installs. Instead of providing the setup program the flag "-mode silent" you need to fill out the installer_input.txt file and set the mode to silent in the config file. And then call the setup program with the flag "-inputFile [my_input_file.txt]

After this update - my silent installed functioned as expected.

Not totally true... for me the command line is running:
Setup.exe -mode silent -agreeToLicense yes -outputFile "%systemdrive%\LOCLog\I-Matlab_Compiler_RunTime%version%.log"

But...
All previous versions of the MCR have been issued with a file. MSI (Windows Installer) and now the new version of setup.exe is not working as expected with MS-SMS or Altiris because the setup does not wait for the end of the installation.
  When the setup process is launched in silent mode, it starts a second process (setup.exe) which has the effect of closing the first one. It is therefore impossible to wait and to check the end of the installation.

I ran into a similar issue when I tried to run the installation silently through MDT. The problem was that main setup.exe file only determines if you are running a 64bit or 32bit system and then copies the appropriate installation files to the local machine. If you the setup.exe file form *\bin\win32 or *\bin\win64, you should be able to automate your install.
