I am trying to find out as much as I can about using external programs to initiate matlab commands in compiled matlab exes.
Unfortunately, as I'm working on an extremely security-paranoid network, some "simple" things aren't so simple.
What means do programs external to matlab have of providing a command to a running matlab executable? By what means can those same programs recieve results/feedback from the executable?

There are several ways to do it. Take a look at the help for MATLAB API for Other Languages.

What are the other external programs? The Builder products allow you to build for specific environments (.NET Java Excel) and the MATLAB Compiler gives you the ability to build C/C++ libraries that can be integrated in C/C++ applications.
This is probably a good webinar to watch, it surveys all of them.

It is an as-yet unwritten piece of code. I'm not sure if matlab will be slaved to it, or if it will be slaved to the matlab in some way.
Sadly, I can't watch the webinar at work... "Unfortunately, as I'm working on an extremely security-paranoid network, some "simple" things aren't so simple." Grumble grumble
