is it possible to deploy simulink model / code into arduino mega 2560 permanently ? if possible then will the arduino run stand alone?

Yes the Simulink Support packages allow to deploy code on the Arduino Mega 2560 board. Since the deployment is on the flash of the microcontroller on the Mega 2560. The board can run stand alone.
