Matlab 3D Fiber Orientation

I am working on a project where I have to find out the 3D orientation of collagen fibers from 3D collagen second harmonic image data. It is a problem which involves 3D image analysis. I do not have a very good image at this point. I am wondering to use 3D FFT or something like that. Any help.
